I can make file and folder bookmarks in Shortcuts and see them pop up in Scriptable.
I can read the list of bookmarks and get info on files in a bookmarked folder from JS.
But I can’t see any way of deleting bookmarks once they’ve been created. Am I missing anything?

Scriptable > Settings > File Bookmarks.
Swipe right to left on your bookmark and tap “Remove” or continue swiping all the way across.

I accidentally deleted them all…
